Is $3,800 to replace existing ductwork with flex a fair price?

I just got new HVAC installed. The house was poorly maintained by previous occupants, including smokers, resulting in a huge amount of dust and debris everywhere, including the basement joists and upstairs. I vacuumed a significant amount of dust from the vent trunk when the furnace was replaced. There are dampeners in the cylindrical pipes, and I'm unsure if that affects things. I'm a first-time homebuyer, and bills are piling up, so I'm in 'broke mode'. I have allergies and am a clean freak, which is why I'm concerned about the ducts. I was initially excited about a new duct system but am now considering just cleaning for now due to budget constraints. The new AC unit is blowing cold air, which is an improvement. I'm also wondering if using flex ductwork is a good idea.
