Is $900 to repair racoon damage and unreplaced shingles on roof a fair price?

I had my roof replaced in 2023, and the contract specified that both the rubber roof and shingles would be included. Recently, I discovered a leak in my upstairs closet. The roofer sent me pictures and attributed the damage to racoons. However, I believe the rubber roof appears old and was not replaced in 2023, despite the roofer's claims. Furthermore, I noticed from the pictures that an entire section of shingles on a small upstairs addition was not replaced during the original job. I live in New England and am questioning if the rubber roof is truly only two years old.
