Is $22,000 to tear off and replace a flat roof with insulation a fair price?

I am in Chicago and signed up with a contractor for this two-day flat roof tear-off and replacement back in May, with an $8,000 down payment. The job started on October 8th after many delays due to rain and heat. During the job, it was discovered there were seven layers of material instead of the expected four, incurring an additional $1,500 charge. I also had to purchase foam board insulation for an additional $4,000 with labor. My house is an 1890 coach house, and it currently has no insulation, leading to indoor temperatures as low as 56 degrees. There's a mini-split on the roof that needed to be disconnected, meaning no heating or cooling during the work. During the project, a worker urinated in my bathroom exhaust fan vent, causing liquid to splatter on personal belongings like my beard trimmer, toothbrushes, and reading glasses. My partner cleaned it all. We believe it was an accident, but we expect the contractor to remedy this by replacing the damaged goods (estimated at ~$300) and the exhaust fan. I've had a long discussion with the owner/GC about my grievances, and he listened without getting defensive. I am waiting for the final bill to present my expectations for resolution.
