Is $1,200 to fix leaks near roof vents a fair price?

A few weeks ago, I noticed water leaking from two areas near my roof vents. It looked like the sealant around the ventilation pipes had worn out. I got quotes from two roofers and went with the cheaper one. They came out and sealed around the vent pipes with black silicone, but it was still leaking after the next rain. They came back and redid the seal, but it's still leaking after today's rain. The director is now offering to apply a white silicone coating (normally $1,500) for free. I'm wondering if I should give them one more shot and if this type of leak is normally this difficult to fix.
