Is $2,700 to replace 20 deck boards (additional charge) a fair price?

I am having a new roof put on and got several quotes, choosing one in the middle range. Now, after they've already started, they are asking for an additional $2700 to replace 20 deck boards. I'm questioning if this is right, as I feel the quote should have been accurate from the start. The contractor had looked in the attic, taken pictures, and seen mold. I also informed him about two leaks and showed him ceiling stains. Despite discussing the likelihood of needing to replace some deck boards, the original quote stated 0 extra deck boards. I feel he knowingly left this out to secure the contract. They also found a third layer of roofing during tear-off. I was initially told I wouldn't be charged for it since he missed it, but it was included on the change order.
