Is $5,000 to remove a tree with stump grinding a fair price?

My 22-year-old flat roof was damaged by a tree that was growing into the fascia. I am currently getting a new roof installed, which will include insulation. I'm hoping the new roof will be completed by Friday. I've seen the new roof and I'm not a huge fan of the wrinkles/bubbles, but I haven't done the final walk-through yet. I believe the new roof uses a 60 MIL TPO single-ply membrane.
