Is $1,000 to modify roof pitch to divert water a fair price?

I have had a small leak in this area of the roof that is less than two years old. The leak is very small - the dry wall just has a small damp area and it’s not always wet. I feel the original roofing company gave me a lot of BS, especially since they basically said they were aware this area was going to be a problem when they did the roof two years ago and didn't do anything about it. The previous owners, who built the house 21 years ago, said they hadn't had problems in this area before. I just moved here and this will be our last house, so I do not want to keep dealing with this and want it done correctly.
