Is $10,800 to replace 6 skylights a fair price?

My roof was replaced a year or two ago, and the roofer only replaced the flashing on my 30-year-old skylights, not the skylights themselves. Now, half of them are leaking. The roofer offered to fix it with silicone, but I believe that's just a temporary solution. I now realize I should have replaced the entire skylight when the roof was being done. The company offered to replace the whole skylights "At Cost", but I looked up VELUX skylights (after measuring) and found they cost $600-800 for just the skylights and flashing. I'm questioning if "At Cost" should only refer to materials, as the difference between my estimated material cost ($4200 for 6) and their quote ($10800 for 6) is significant, especially given what I consider to be "shotty work" previously.
