Is $700 to replace a pipe flashing a fair price?

I have some concerns with the finished job. My house is very tall, essentially 3 stories with the garage and crawl space taking up floor 1, making it a narrow but very tall home. I'm no roofer, but based on what I've read, shingles should be replaced when replacing flashing, and this company reused my existing 20-year-old presidential shingles. I'm also worried the painted shingle might be hiding damage. I assumed $700 would cover shingle replacement, especially since two other quotes I received specifically mentioned replacing shingles. This company's pricing was in the middle but still on the higher end. I'm anxious about the next time it rains, despite the 2-year leak guarantee, and I'll be keeping an eye on it.
