Is $12,000 to replace flat roof a fair price?

I have about 240 square feet at the peak of my home. There's a chimney coming up that has the hot water heater exhaust pipe through it. It leaks around this chimney in heavy rain. There is an EPDM membrane that was put on by a flipper 2 years ago (we bought end of last year). It just covers the old roof which looks pretty rough from underneath in the unfinished attic. I've done some poly fleece and elastomeric patches here and there which has helped some but it still leaks. There isn't any slant in the roof and water ponds. There also isn't a termination rod around the edges, just roofing nails every foot or so.
