Is $55,000 to replace roof with structural reinforcement a fair price?

We are new homeowners and are unsure if this $55,000 quote for a roof replacement is a fair deal. I'm not very knowledgeable about roofing, but the contractor mentioned that some rafters are hanging by nails and that the existing 1/2 inch rafters are not thick enough to support our roof. He also stated that the 1/2 inch plywood was cheaply installed and not cut correctly, causing it to pull apart. This issue was not noted in our inspection, which we had 4 months ago, so we are very surprised. We are planning to get a structural engineer's opinion next, and I appreciate everyone's advice as new homeownership is a learning curve.
