Is $5,500 to replace kitchen subfloor and repair joists a fair price?

I bought a house built from the turn of the last century. The 13x12 kitchen subfloor and a couple of the joists were rotten in several places. After the work was done, the joints between the plywood don't feel flat, and there are some obvious bumps on the floor. The floor doesn't feel as stable as other floors in the house. The replacement subfloor is now lower, resulting in a noticeable gap where the trim was replaced. I'm questioning if this is acceptable, if anything else should have been done for a kitchen floor, and if the $5500 charge is reasonable.
